adding Landstar fees

When I go to invoice then to then enter payment  and then to Add Quick Payment Fee / Factoring Fee, I choose percent and the it calculates off the total amount which includes FSC instead of line haul like I would like it to.  Our fuel surcharge is paid to us at a 100%, and Landstar does not take a percent of that. Would this be able to be corrected.
